Does fMRI-prep regress out mean global signal, mean tissue class signal by default? If so, how can I avoid it?
It does not. Column regressors for global signal and mean tissue are stored in the confounds.tsv file associated with each scan, should you want to employ them later.

No, it is not applied unless explicitly stated.
