Hi, following the advice from tedana (About multi-echo fMRI — tedana 25.0.1 documentation)

Does fmriprep correctly does this: “Therefore, we suggest using the same slice timing for all echoes in an ME-EPI series.”, when the multi-echo flag is used (–me-output-echos)

Yes, fMRIPrep applies the same slice timing correction to all echoes, as well as the same motion correction transforms.
