Can anyone help me with normalizing gray matter volumes from FreeSurfer output stats? Should I normalize using the estimated total intracranial volume (eTIV), or something else?

Yes, eTIV is acceptable. Though, depending on your hypothesis and desired level of specificity, you could also choose other options. For example, if your hypothesis involves a left hemispheric region, you can normalize by the left hemispheric cerebral volume.
