Plotting paired data

Hello,

Any advice on how to plot data from a paired design to visualize changes from condition A to condition B?

I was trying something similar to Panels B-D here: http://journals.plos.org/plosbiology/article/figure?id=10.1371/journal.pbio.1002128.g002 but I have a lot of data points (more than 400).

I also tried violin plots but they are still not very representative of the data.

I would appreciate suggestions for a solution.
