Preprocessing: cropped fMRI data distortion correction with no reverse phase encoding

Dear Community,

I have a set of fMRI data with a reduced field of view (TR=4.1s). My regions of interest are the frontal and occipital lobe, which results difficult because they are heavily distorted.

I do not have a revers-phase-encoding or other aquired images, only the EPI scans.

Could you help me out with synBold-DisCo? I was wandering if you think, that it would work for the reduced FOV. Also I cannot find a lot in the literature about dealing with cropped fMRI scans.

Thanks!

Hi @Tony_Alnasri and welcome to neurostars!

I do not think synbold will work for you, as you would need a full FOV BOLD image to reliably estimate the warp between the BOLD and anatomical image.

Best,
Steven

Hi @Steven and thanks for replying!

So in my case the coronar plane of the EPI is cropped to 20 slices, but the sagital and the transversal planes are completely preserved from those 20.

I also do T1 and T2 registration into functional space which also results a bit difficult. Is it still going to fail because of the FOV?

Best,
Tony

Hi @Tony_Alnasri,

I imagine that will not work very well either, but I don’t have much experience with limited FOV images.

Best,
Steven
