Running qsiprep on diffusion phantom?

Hi all,

Has anyone sucessfully ran qsiprep on phantom data ? The data consist of multiple sessions of scans of the same phantom with a protocol containing a t1w, 3 runs of the same DWI scheme and field map (reverse PE).

On my side, qsiprep ran but the outputs for the preprocessed dwi are aggressively cropped, which I guess come from the realignment of the native phantom space to the acpc line? Is there a way to turn off this behavior maybe?

Hi @pdionne, and welcome to neurostars!

The cropping is probably from the brain masking, not realignment. But as of now there is no way to skip DWI masking or acpc registration. Curious if others had success with phantoms before.
