The segmentation used in the pipeline is based on FSL, but doesn’t take into account WM hyperintensities as WM AFAIK. This would be of particular interest when launching tractography based on WM seeding Mask.
Do you know a way to use our own T1 segmentation taking into account WM intensities?
Would it be then possible to stop pipeline at a particular step, then launching personal T1 segmentation and finally relaunch the pipeline ?
