When are QSIPrep outputs transformed to ACPC Space

Hi QSIPrep team,
When do you start transforming everything to ACPC space? Where can I look in my work directory? We want to do a QC check here, since we don’t have this step in our own pipeline and want to compare our outputs. Thank you!

Hi @scchung,

The T1w is rotated to ACPC in anat_preproc_wf/anat_noramlization/acpc_reg. Then the b0 is coregistered to the T1w in dwi_preproc*_wf/b0_anat_coreg/b0_to_anat. That transform, including corresponding gradient table correction, is applied in dwi_finalize*_wf/transform_dwis_t1.

I believe the T1 is registered after bias correction, the b0 aligned after eddy, and then the whole transformation/resampling/gradient correction happens at the end.
