I am very new to 7T fMRI data analysis!
A person in my lab told us that it was not great to use fMRIprep for 7T data because it does a linear transform to normalize data. But is fMRIprep still good for coregistration, distortion correction, slice timing, etc? (I am doing distortion correction with AP/PA spin echo before each run. What do you think in general about fMRI prep and 7T data?
Also, for instance, here is an image of raw data of a run of my task, and here is the same run after preprocessing! What do you think happened? There is a stripe + loss of signal in the PFC.

I don’t think that is the case. Spatial normalization uses a nonlinear ANTsTransform workflow. I believe others have used fmriprep with 7T successfully.
It is hard to debug without knowing more (e.g., everything that we usually ask for in the software support template).

It only happened for sub-01, and when I see the difference with the others, I see that the acquisition box is smaller and cuts the brain so maybe something happened there…!
