Seeking Detailed Resources on fMRIPrep Output and Subsequent Analysis with FSL

Hi,

I wanted to ask if anyone has recommendations for learning materials or tutorials that provide a detailed explanation of each part of the output after preprocessing with fMRIPrep.

Additionally, if I want to use FSL to perform further analysis (such as 1st level and 2nd level analysis) on data that has been preprocessed with fMRIPrep, what are the specific steps I should follow?

Hi @ShuningW,

Not a direct answer to your question, but there are tutorials for Nilearn (BIDS dataset first and second level analysis - Nilearn) and you can also try fitlins (GitHub - poldracklab/fitlins: Fit Linear Models to BIDS Datasets). Both of these tools have interfaces for working directly with fmriprep outputs.

Thank you very much for your help. I am currently going through the Nilearn tutorial document you shared, and it looks fantastic.

So, am I correct in understanding that using FSL for further analysis on fMRIPrep output might not be very suitable or convenient?

Hi @ShuningW,

Many people have used FSL fine with fmriprep outputs. It’s just that the tools I mentioned have specific fmriprep interfaces that may be easier to use in this case.
